What you have to realize is that religion itself is not a violent thing. I think that most of the time when violence comes into it, it is because people feel a strong devotion to it or they are people who think they are always right and they want to force their opinion on others. Back in the Middle Ages, Renaissance, etc., there was not a well defined separation between Church and State, that and also rulers were monarchs. This combination allowed the monarch to go to war or just kill people based on religion. So if the monarch felt strongly about their religion they would probably want all people in the lands they ruled to be of the same religion. This kind of action was stopped when a legislative branch of government was added to limit the ruler. Also the separation of Church and State was an important step. People feel devoted to their religion and might kill for it, this still goes on today of course, as we all know. It is a strong feeling of devotion toward one's religion that is the cause, it is kind of like nationalism. Another thing is that people will interpret rules and laws to be used to their advantage, and this can also be said for people when it comes to religion. They look at the sort of rules and beliefs of their religion and try to make it fit their life as they see fit. They will sometimes interpret one line to base that the killing of others is OK.
