I've already thought of using Starforge, and it does kick ass with doodads, just that it doesn't show the whole doodad in the game, just the upper half. Now honestly, having half a floating tree doodad on a cliff is 100x better than having NO doodad.
The bottom half of doodads are actually map tiles, so you can't have two different map tiles occupying the same space. If you want to match up a doodad sprite to its tiles (note that it must be in the correct tileset), just turn on the grid snap and they should align properly. You can use the master palette to place the doodad tiles.
